Route: http://www.mapmyrun.com/routes/view/626473440

Extruded route map created with: http://gpxtruder.xyz

Terrain model created with QGIS and a little special spice from digital elevation data (SRTM 1" global) retrieved from USGS EarthExplorer.

Route and terrain model combined with Blender.

Hint: So, if the Fit to region option under GPXtruder's Model settings is disabled, GPXtruder will actually fill in the extents, using whatever coordinate system is associated with the selected Map projection. In your GIS, you can use this information to clip an elevation dataset to match. (Make sure you're working with the same projection.) Consult GPXtruder's max width/depth Size settings to work out the scale; easiest to go 1:1 with the unit pixel size of your elevation dataset. Process & settings subject to change!
