The JigIt Cross Dowel Drilling Jig
from Rockler is only meant to be used on stock that is 3/4" or thicker. For undersized stock you'll need a spacer to get the holes back into the middle of the stock. I've made a couple of them to move the hole by 7-, 8- or 9-64th of an inch (use with i.e. ~1/2" stock or 15/32" plywood).
Just be aware that the collar the drill bit for the barrel nut goes through is no longer touching the stock, so make sure it is sharp to prevent tear-out. Or remove the spacer for this hole (but then make sure it is aligned properly when resetting the jig).
