Instead of crimping your own IDCs or likewise connectors, use jumperwires (also known as Dupont-cables, probably) and put them into a "housing".
I needed for programming of my ATMEL-micrcocontroller boards the same pin configuration from that typical 2x3 pins programmer header (respecitvely 2x4 pins) to two 1x3 headers on the target.
Therefore created two housings into which the jumperwires are inserted - for that, the small black contact-housing has to be removed on one side of the wire, then insert into the 3D printed housing and reattach the contact-housing again.
